But, that all might change with Boruto since the sequel series has made several attempts at patching up Naruto's worldbuilding and history over its many volumes.
Boruto won't be able to solve every mystery of Naruto. Still, there's a good chance that at least a few questions will finally be answered after almost a decade of questions and a lack of information surrounding the wider implications and mysteries of the Naruto universe. While Boruto has its own story to tell, there's still a lot of room for exciting plot points and past mysteries to be revealed.

10. What Happened to Killer-Bee?
Killer-Bee Vanished From Boruto
Ever since Killer-Bee made his big entrance back in Naruto: Shippuden, he's been a fan favorite for his swordsmanship, humor, and rap that is unrivaled by any other character in the series. During the War Arc, Killer-Bee played a vital role in preventing the end of the world and went on to have continued relevance right up to Boruto. Still, after his encounter with the Otsutsuki Clan, he completely disappeared from the wider narrative. Considering his impact in the original series and how important of a character he is, lore-wise, Killer-Bee is the only other jinchuriki left besides Kurama's newest host, Himawari Uzumaki.
While Killer-Bee's fate is left ambiguous, he's still alive after successfully escaping the Otsutsuki Clan, but his current whereabouts are entirely unknown. Killer-Bee likely returned to the Hidden Cloud Village, but considering the state of the world in Two Blue Vortex, his lack of presence has been noticed by many fans. As of right now, it's anyone's guess if Killer-Bee will be making another appearance in Boroto. However, given the franchise's history of snubbing legacy characters, Killer-Bee's return is highly unlikely.

Samurai are Forgotten in Boruto
The Land of Iron and the only place in the Naruto world that features samurai as opposed to shinobi. Since their introduction during the Five Kage Summit, the Land of Iron played a vital role in negotiations and helped drive off Sasuke Uchiha during his attack, but after the arc ended, the Land of Iron and its samurai vanished from the wider world and lore of Naruto, despite their unique position in the story given that the samurai could infuse chakra. One of Naruto's biggest issues was how it handled its lore and world, as the narrative would continually reveal new exciting locations and characters and then completely forget about them, as the Naruto story had too much to cover and not enough time or pacing to drip feed across the shōnen's runtime.
While it's highly unlikely that the Land of Iron makes an appearance in Boruto, given how chaotic the world has become with the introduction of the Sentient God Trees, the Land of Iron could become a final bastion for shinobi or even become a key player in the world once again if Boruto remembers that they exist in the first place. Overall, while the Land of Iron stood out for its unique take on the Naruto world, it failed to garner enough popularity to justify its continued presence in Naruto: Shippuden's story.
8. The Origins of Chakra
Shinjutsu's Connection to the Creation of Chakra
Originally, chakra was introduced to the world through Kaguya Otsutsuki and her creation of the Divine Tree, eventually having two sons, one of whom would teach the wider world about chakra and become known as the Sage of Six Paths, but that only answers how the world learned of chakra, not its existence by itself. Since shinjutsu was introduced as an Otsutsuki Clan magic system unique to them with some of the most powerful abilities in all of Naruto, fans have begun to speculate about the wider implications of shinjutsu and its impact on the origins of chakra.
Considering the Boruto series has made several nods to how Omnipotence had a hand to play in the planet's creation or even the shinobi way of life itself, it's not too far out of the realm of speculation to say that the Otsutsuki Clan may have created chakra itself, considering they use similar ninjutsu abilities that require chakra to function. Given Shibai Otsutsuki's existence and how he became a god, the origins of chakra likely have some sort of connection and until more lore surrounding the Otsutsuki Clan is revealed, it's anyone's guess.
7. The Toad Sage's Prophecy
The Child of Prophecy's True Meaning
The Toad Sage's divination into the future and the Child of Prophecy played a large role in Jiraiya's life as he ventured across the world in search of the boy who would end the cycle of hatred and unite the shinobi world in an era of peace. Jiraiya died believing that Naruto was the Child of Prophecy and, given Naruto united each village and ushered in an era of peace, on face value, it's not hard to believe that Naruto was the true Child of Prophecy that restored peace to the world, but with how events are playing out in Boruto, the world is anything but peaceful and united.
That's not to say that Naruto isn't the Child of Prophecy, but like so many things in Boruto, legacy characters and storylines are up for grabs and anything can be changed to accommodate Boruto's narrative. Now that Naruto is quite literally sealed away, perhaps the Toad Sage's Prophecy hasn't entirely concluded yet, and if that's truly the case, then Boruto could be the true savior of the world and the true meaning behind the prophecy may just be revealed in time.
6. Madara's Mangekyo Sharingan Ability
Madara Uchiha Never Revealed his Unique Power
Madara's introduction stole the show during the 4th Great Shinobi War after he single-handedly managed to destroy an entire army group of the Allied Shinobi Forces with only taijutsu and his dotjutsu abilities, but both Madara and Naruto: Shippuden seemed to forget about Madara's mangekyo sharingan ability. Given every MS has a unique power associated with it, such as Obito's Kamui or Sasuke's Amaterasu, the fact that Madara never revealed his unique Uchiha power has left many fans over the years wondering. Some will point out that Madara had Limbo, but Limbo was Madara's unique rinnegan power, not his mangekyo sharingan ability.
Likely, Boruto will never reveal the truth behind Madara's unknown power, but a common theory many fans like to point to is that Edo-Tensei has yet to make another appearance in the story and could be used as a way to combat the Sentient God Trees. If Madara were to be revived, among other shinobi, not only would the Boruto series finally be able to answer such a long-awaited question, so many possibilities and interesting character moments would occur, and many fans would appreciate seeing such a beloved villain again.
5. Toneri Otsutsuki's Fate
Toneri's Mission to Guard the Planet Failed
Toneri Otsutsuki revealed himself after taking Hinata away to the moon as his bride and attempted to destroy the world, but after he was defeated by Naruto, Toneri became a force for good, vowing to protect the planet from all invaders, particularly, his fellow Otsutsuki. Toneri would eventually be sealed by Urashiki's chakra rod and be turned to stone for ten thousand years, but he's too important for the Boruto narrative to remove Toneri from the plot indefinitely. Given Toneri is the only cooperative Otsutsuki that actively wants to keep the planet safe, his vast knowledge of the Otsutsuki Clan is vital to filling in the gaps of lore and history, especially around shinjutsu.
While Toneri's fate is currently left up in the air and the plot has even suggested that he's no longer relevant, it's still unlikely that the Boruto plot will keep him sealed indefinitely, especially now that the Sentient God Trees are attempting to destroy the world. Ultimately, while Toneri's fate is a mystery, given Boruto's love for the Otsutsuki Clan, he's likely to make an appearance at some point, even if he is sealed away since he was never killed.
4. The Senju Clan's Sudden Disappearance
Hashirama Senju Died Without Explanation
The Senju Clan and the Uchiha Clan founded the Hidden Leaf Village together, and while the Uchiha Clan would later fall during Itachi and Obito's massacre, the Senju Clan had already vanished from Konoha long before the Uchiha Clan Massacre took place. The only living Senju Clan member alive is Lady Tsunade, Hashirama Senju's granddaughter, but the wider Senju Clan and their fate were never fully explored in Naruto and Shippuden. Given the importance of the Senju Clan to the wider story and village, the current lack of explanation is unacceptable.
Some have theorized that the Senju Clan slowly died off through multiple shinobi wars, but that's only speculation because of lack of evidence. The Uchiha fell within a single night, but the other founding clan was never given a proper explanation. Without a clear answer to their mysterious disappearance, the Senju Clan's fate is up in the air as to why they vanished, but given that Hashirama Senju's death was never explained either, the Senju Clan and God of Shinobi seemed to not have been high on Kishimoto's priority list. Still, anything can happen in Boruto, and it's only a matter of time before something's revealed.
3. The Uzumaki Clan's Destruction
Naruto's Clan was Never Fully Explored
One would think that the protagonist's clan and heritage would be a priority for writers to explore, but the Uzumaki Clan is still shrouded in as much mystery since it was first introduced. All that's known surrounding the Uzumaki Clan is that they were strong enough for other clans and nations to ally and destroy them, seemingly overnight. Some of the most powerful sealing techniques in Naruto are entirely thanks to the Uzumaki Clan. Given their red hair, it's not hard to spot one, but only Naruto and Karin are left after the clan's untimely destruction.
Across both original series, the Uzumaki Clan's lore was eluded, but never fully explored, as Kishimoto teased various tidbits of explanation here and there, but the how and why was never revealed. Considering that the most powerful sealing technique capable of keeping the Nine-Tails at bay came from the Uzumaki Clan, they deserve much more credit than they have ever received and Boruto is the only hope for fans who still want an answer to this decade-old mystery.
2. The Otsutsuki Clan's Origins
Kaguya's Reason for Creating the White-Zetsu Army
The Otsutsuki Clan has taken center-stage in Boruto. While the Sentient God Trees are currently running amok, the main conflict and lore within Boruto surrounds the Otsutsuki Clan as they have had more impact on the plot than any other character or group. Ever since Kaguya was first introduced during the 4th Great Shinobi War, fans have speculated about the wider implications of the Otsutsuki Clan and its origins. All that has been revealed so far is that they are an alien species who go around absorbing the chakra of various planets to become stronger and gain more powerful shinjutsu abilities, which will eventually result in becoming a god, given Shibai Otsutsuki's success.
Still, besides a loose description of their wider functions, the Otsutsuki Clan has barely been explored in either series, which is interesting considering they are a primary focus for the overall Naruto story. Given Kaguya originally betrayed Isshiki and created the White-Zetsu Army to repel more Otsutsuki, Kaguya's wider plan was never fully explained or elaborated upon. Considering how the White Zetsu Army was no more than fodder for the main characters, the likelihood of any zetsu being able to challenge an Otsutsuki is beyond laughable, so their wider implications are still a mystery.

The Tailed-Beasts Have Become Irrelevant
After Naruto gained the chakra of each Tailed-Beast and fought for their freedom during his battle against Sasuke, their fate after the War Arc is a complete mystery. Considering Jura and the Sentient God Trees are on the hunt for Kurama's chakra, the rest of the Tailed-Beasts have been completely forgotten, even though they have such an important place in the wider narrative. There has not been a single mention of the Tailed-Beasts since Two Blue Vortex was released, but not all hope is lost surrounding their wider impact on the Boruto narrative.
Since Shukaku briefly made an appearance in Boruto, it's safe to say that the plot hasn't entirely forgotten about the Tailed-Beasts, but their overall fate and role in the story going forward is unclear and perhaps that's a good thing. The only thing the Tailed-Beasts wanted was freedom and their fate after the war doesn't matter in terms of the plot, but their lack of presence is still felt and an explanation as to their current whereabouts would answer a burning question within the fandom. Overall, while Naruto has many plot holes and mysteries that it never fully explored, there's still some hope for answers within the Boruto franchise.
